After opening MS profile annotation data the "Structure Annotation" tab of the MS1 is shown:

• Each annotation has a scan number and parent scan number although there is only one scan
• When double clicking on a row an error "An error occurred creating the Summary tab" is shown and the attached exceptions thrown
• Exceptions are shown in system out but not in the log file

It turns out that the intensity percentage filter was only applied to scans with ms level > 1. Thus it is only applied to matching of fragment ions and not peaks in the ms1. We need 2 filters because the MS1 filter is key for filtering precursors from the beginning. Especially important for MS profiling.

Also, the intensity filter should happen when peaks are added not as a filter after all peaks added as currently implemented. This will help conserve memory.

When deleting an LC/MS annotation the zip archive in the ms folder is deleted but the corresponding sub folder with the per scan annotations remains.
