MS Editor: Error with 1.1 extract data

Description

Import "Projects-small.GR" from Dropbox (Medaka_MUSCLE).

  • Open annotation for control central.
  • Open MS 1 scan => the attached exceptions are thrown
  • Close all editors
  • Open annotation for control central.
  • Open MS 1 scan => No exception any more
  • Restart GRITS
  • Open annotation for control central.
  • Open MS 1 scan => the attached exceptions are thrown

Not sure which effect the exceptions have but there are some problems with the merge report as well.

The reason there are exceptions thrown as described is because when you open an Annotation it needs to know the minimum MS level so it opens the mzXML file to determine that. If you open the associated MS file for that project, you'll note that there are 2 scans that return a null value from the jrap lib. In the MS dialog, it stays open to tell you this and you have to hit Finish. When you open the MS Annotation, it encounters the exceptions but skips those scans. Technically, there's no error, just exceptions from the lib that I can't (at this point) do anything about, unless we add the logger to jrap. Now, for performance reasons, the min ms level is stored for the MS file so if you close/open in the same session, you don't see the exception thrown (it's in the cache). But, when you close/reopen, you see it.

So, really, in my opinion, there is nothing that needs to be done with this ticket.
